The whole thing about Ch 5 was that neither Naegi nor Kirigiri had alibis, hence the split endings based on whether you choose to point out her lie or not. Naegi was convicted, but not executed and fell into the garbage chute, which was referenced thematically by Chiaki trying to escape the execution. Kodaka knew he was borrowing from DR1, hence why the execution for Jin was reused.

Not the point. The whole idea is that the murder, whether it happened or not, was based on circumstances that were out of the control of the convicted. Naegi had been accosted and ended up being revealed to not have committed the murder in the first place, Chiaki had a completely random chance to have thrown the fire grenade, and Kaito was forced into a position where Maki would have been convicted otherwise.
