Some dialog is different and your galactic readiness score is affected, but that's it.

That mission was actually pointed to quite often as a blatant example of Bioware NOT taking your choices into consideration, since they had previously stated that the Rachni decision in ME1 would be very significant in ME3. But then they ended up making a single appearance in the game and your previous decision did not ultimately change anything other than some dialog.

If you're going to argue that choices in the series do matter, then you almost couldn't have picked a worse example.

It's not irrelevant if -you- were using that mission to show how choices matter, when in fact that mission is a popular example of how they ended up not mattering.

It's the same thing with the ending of ME3. You get to choose -how- you get rid of the Reapers, yes, but ultimately each choice is just "the Reapers go away". The most significant difference between the endings shown is how much of Earth is destroyed, but that's actually just dependent on how much of the game you played rather than which choices you made. Oh, and getting that circuitry texture over everything if you chose synthesis.

Everything else that the ending supposedly affects is just told to you, rather than shown.
