You're misunderstanding what happened.

Let's talk just about the trial mechanic part of the plans since nuance seems to escape you.

The trial mechanics are simple. Kaede didn't actually kill Rantarou because his death was fake, but the mastermind, Tsumugi, thought Rantarou was dead and that Kaede killed him.

So she as Monokuma executed Kaede. Executions of blackened don't count as murders.

But Kaede wasn't a blackened - she was an innocent. Monokuma can't execute innocents - that's murder.

So according to rule 9, by by whoever is controlling Monokuma.

Now let's talk OUTSIDE of the trial mechanics - Rantarou could only freely explore and investigate the facilities if

1. The cameras were disabled or tampered with

and

2. The mastermind thought he was dead.

By having a faked corpse, and a convincing murderer(Kaede), Rantarou was able to figure out where everyone was(In Space), how to escape, and how to save the participants.

The finale of the game is both this trial elements and outside elements converging.
