They're part of the Aht Urghan expansion in FFXI which is the expansion that had BLU. Otherwise they aren't involved with BLU specifically. Mindflayers are more integral to the BLU storyline. The job quests basically explain as you learn spells, you have to maintain control of the "beast within". If it grows out of control you become a mindflayer.
