I thought the Alphys/Undyne stuff was pretty okay, myself. It's a nice climax to Undyne's character progression from this threatening armor-clad terminator to kind of a sweetheart that wants to help the people around her and has a lot of respect for people who want to do the same, and gives Alphys the motivation and confidence she needs to improve herself and come clean about things.

A key thing about it, I think, is that their relationship isn't the crux of their characters, but instead acts more as something to round them out.

Undyne likes her because she's passionate about her work and her hobbies, that has nothing to do with how she got her job, or her mistakes with the amalgamates, or her telling Undyne that anime was real. None of the reasons Undyne likes Alphys have anything to do with that.

Plus, with how rushed the TP ending is, we don't know what Alphys confessed because Toby pushes us right into the Asriel fight and everything is resolved when it's over, so she could have easily confessed everything. She also literally doesn't know about Flowey, outside of the flower disappearing, so that's not very relevant.

Undyne is a prideful, strong and energetic monster.

At the very least it was a misunderstanding. I'm not sure it was intentional since she was presenting Mettaton as a human killing robot, evidenced by the NEO form, but when it came to him actually having a soul she probably just went along with it because it's what Asgore wanted to hear. She probably intended to do more technological work, but went along with the soul stuff to look good and it led to her being stuck with the determination experiments though, so it's still her fault.

Whether she actually knows about souls or not is more up in the air, as you said, there is implications that she does know at least something from her notes in her fake lab.

Not them, but there isn't exactly dialogue proving that, just hints. It's a common speculation.
Basically, Alphys built Mettaton and ended up showing him off to Asgore (the game tells you Alphys built Mettaton to try to get Asgore's approval but we don't know how true that is).
Asgore offered Alphys the Royal Scientist position with the intent of creating souls to break the barrier. This was based on the assumption that Alphys created Mettaton's soul, but if you read his diaries, you know that she actually didn't.

That's where the lie was.
Now Alphys did do soul research because she wanted to at least try, even if creating souls is something she'd never done before but everyone thought she did.

Alphys is also smart (as an engineer, at the least) and passionate about her hobbies and her work when she's doing it, and she has a genuine desire to do good and help people. Undyne is basically her ideal in her attitude of confidence and being a hero. They share a fair amount of the same characteristics and hobbies, the main differences just being that Undyne is extremely extroverted and Alphys is extremely introverted.

Highlight on when. The hobbies they share as far as I remember is anime, thats all. You say they share characteristics, but I just went over how they don't.

The only way thing I can agree they match in is confidence, but not because Alphys can match Undyne in it, but because Undyne helps her feel more confident.
