And killing Flowey has absolutely nothing to do with the fact that he sniped Asgore away and caused both of their deaths in the past. Chara gives no fucks about Toriel, no fucks about Asgore, but at LV 20, they still somehow flinch at Flowey, even though not only has he not shown much remorse over what happened, but jokes around with 'creatures like you and I wouldn't hesitate to kill each other if we got in the way'?

The fact that you have to press a button to advance the dialogue and that is definitive proof that Chara wanted to resist, is ignoring literally every single moment of the game besides this one. You could make the argument that they didn't even want to defeat or SAVE Asriel, because you had to push the fucking button.
