The thing is, your White Mages often don't NEED anything outside the White skillset. You'll be packing Curaja and Protectga/Shellga in any fight worth a damn, and for the ones that aren't you can bring Diaga instead to speed things along.

It was absolutely intentional.
There are many dummied-out weapons in the game, but to make them directly accessible required a conscious effort on the part of the developer.

They coded a chest with both regular and diamond-armlet drop tables, as well as a set spawn chance. And they included the bow in there, much like the Cudgel in the Cerobi Steppe or the invisible shield in Ultima's room.

Removing it from this wouldn't affect the game, so if they wanted it gone they could've taken it out. Again, there are about 70 unused weapons.

It was never intended to be easily accessible, but it was meant to be there.

Trango Trower, another invisible superweapon, has a chance of being stolen off of the final esper in the game AND being found in a Pharos chest.
In vanilla, Zodiark's steal table was super important for getting the Tournesol. So it wasn't some afterthought that they changed it to the best sword instead.

The invisible shield Gendarme can be found in a special chest in Ultima's room, which would have no reason to be there otherwise.
The Cudgel (model stolen from the Seeq's weapon model) was similarly placed inside a new chest in the Cerobi steppe, a location renowned for its neat chest drops.

It isn't an oversight that these items exist. They're in some of the most analyzed parts of the game.
The seitengrat exists, and it exists on purpose.

And it isn't unnecessary for the chest to be invisible either. It being in a visible chest doesn't lend itself to being hard to find at all. ANY airship deck would do for the chest, and players come out there pretty often. It's not tucked away in a corner either, it's smack in the middle of the area. It's plausible that some player would bump into it at some point even without it being visible.

The percentage is also the chance you'll get an additional drop at the end of a dungeon. It's bugged to only work as far as Lanzelt in global right now.

So if you bring five FP units fused to 100% Trust Mastery, you get 5 guaranteed gifts at the end.

These rewards have a very high chance of being amazing.
I think you have a 5% chance of getting a Screamroot on any exploration past Phantom Forest, and even better odds of getting Sacred Crystals, Megacrysts...etc.

It doesn't HAVE to be 100%, but it's currently a little buggy with <100%, so even 99.9% won't get it half the time.

Ignoring TM items (protip: you shouldn't) Marsh/Westersand is technically the most NRG efficient, but Forge/Coast is better for Rank Farming/Unit exp/everything else.

Garland got the shaft with his skillset but his Ogrekiller is basically just a Dark version of PCecil's; Vaan's BSB has super low cast times which makes it even better in the DPS department, along with a unique -MAG/DEF breakdown ID that lets you deal even more damage.

In short, Lightning isn't even remotely as good as you're deluding yourself she is, two Powerchained moves are a bit shite too unless you have two BSB casts queued to take advantage of them.

Thief/Ninja sucks in all games. Red Mages/Wizards are superior in every way. Drop the Thief for another Red Mage/Wizard or Black Mage/Wizard has Haste and Temper for your Knight who will be doing most of the damage for bosses, while still bringing trash clearing spells also able to get the team protected much quicker. Invis/Invisara also stacks

The main game is pretty simple, but the 4 extra dungeons require a little planning. sometimes getting all resist buffs out the first turn (white wizard and two red wizards for example) makes or breaks some post-game bosses
