Just use the skeleton vpk method.

Open the vpk with winrar. Extract all files. Take eboot.bin and sce_sys and zip it. Rename the zipped file to Game.vpk. Transfer it to vita. Install the vpk. Now go to the newly created game folder and ftp transfer the rest of the files you extracted to that folder.
