It was a harmless note that could be taken differently depending on how you're viewing it.

She does it quite a bit throughout the entire game, so you can't say it's just for this moment, in hopes Jakob would pick up on her feelings, she does it in the M!Corrin S-Support. She jumps to the conclusion that Corrin doesn't want her as his maid anymore, to which she replies if she wasn't his maid, her life would have no meaning.

Finally, notice how Jakob says "There are many things about you that I respect. As long as you are here, I feel reassured." Pretty sweet line, right? How does Flora react? By saying "it's not often Jakob praises someone".

Remember when Corrin was nice to her? Telling her that seeing her happy was good? Her reaction was a snowstorm that she needed to cool off her hot feelings with.
