Yes. If you truly want to format EmuNAND, go for it. But here's why you're doing something retarded:
1. Given that you want to maintain CFW/EmuNAND access, your SysNAND is stuck at 9.2 forever.
2. Because of that, you can't get into the eShop without really silly hacks that have a potential of bricking if you don't do them right.
3. Because of that, you can't update your legimately bought games unless you download pirate update .cias, which will require you to use CFW to play the games afterwards.
4. Because of being stuck at 9.2, games and games with updates that require higher versions won't work. And that's just about everything released in 2015 and onwards.
But yes, if you install TinyFormat in EmuNAND, it will format EmuNAND and keep all of your shit intact on SysNAND. Just keep in mind that you're making a mistake.

If you use the official Nintendo system format thing to format any NAND with an NNID linked, it will unregister the NNID from the system. The other NAND will then think an NNID is linked, but it actually isn't, so you end up with eShop errors.

Using TinyFormat works around this by just skipping the whole NNID unlinking thing. It also keeps your SD Nintendo 3DS folder intact, which is good because the NAND you're not formatting will make use of that data.

So: TinyFormat. On SysNAND. Everything you legitimately bought will still be in your EmuNAND, and so will your NNID. If you ever decide you don't like CFW, you clone your EmuNAND to SysNAND and that's that (no going back from that without a hardware mod though).

The .cias are available on a thread over at 3dsiso.com, but you'll still need to install a patched AGB_FIRM, both on your sysNAND and emuNAND, and the GBA .cias to your SD from both sysNAND and emuNAND, if you plan to play from emuNAND. If you don't mind booting up sysNAND to play your GBA games, then it can be done just on sysNAND.

Those are two different questions, but ok.

What you want to do first before getting FE: Fates is to set up your emunand and your cfw. Use Gateway's launcher to format your emunand, then get rxTools or Cakes or whichever cfw you want and set it up. There's guides in the OP.

As for booting homebrew on boot, there's a hax trigger button option thing in menuhax manager. I think you want Type 2.

Yeah, it's not too late. The too late part is when you use Nintendo's format tool and tell it to go ahead and connect to the internet. Even then, you can fix your NNID, it just involves a lot more work.

The no going back refers to the way you could quit CFW in the future (I think that was your concern in the other thread? might be confused with someone else). The way to do that would be to update your EmuNAND and then overwrite your SysNAND with the EmuNAND. That'd bring you to the latest version with all of your legit shit accessible and your pirated shit inaccessible. Because your SysNAND will be at [some future version without kernel exploits], you won't be able to use CFW then. If you don't intend on quitting CFW then nvm.

Can't find anything on the pastebin beside the link to Cakes. How does one goes around updating the emunand of a n3ds to 10.3? Do I just launch the updater at Settings?

I'm still using a gateway with 9.2 sys and 10.3 emu, and up until now I've used a dstwo card to play gba games, but I want to install them to my 3ds so I won't have to swap cards all the time.

Oh I see , no I do not intend to quit cfw at all. My concern was being able to keep my eshop purchases intact on sysnand while still being able to mess with emunand, in case I need to turn in my system for repairs etc
