You can change it on your emunand just fine. Menuhax is only on sysnand. As for rethemeing sysnand I believe menuhax manager has an option for changing the theme without breaking menuhax. I've got coldboot so I never see my sysnand anymore anyway.

Menuhax works by fucking with the theme settings on the sysnand. When you boot it gets hijacked and then tries to load boot.3dsx (root of sd). Boot.3dsx comes in many flavors.

ctrbootmanager - It's like grub if you have ever used linux. Gives you a few options of what to boot. rxTools, homebrewlauncher or any other homebrew.

rxTools - You can boot rxTools .3dsx file and get straight to it or boot it with ctr. I like doing it with ctr in case I need to use homebrew.

I'm sure most of the other cfw (cakes, reinand) would work the same as rxTools but I haven't tested it.

I set up a new sd card with emunand9. But it's pretty empty now and menuhax got uninstalled in the process and i also had a digital game on the old one.

So I'm working on installing CFW right? I got it booting into ctrbootmanager on startup, but now I can no longer get CFW to start up automatically.

It boots into ctr, goes to cake, then it boots back into CTR and tries to boot into Cake, but then it freezes when it tries to boot up with a black screen on top and a red box on the bottom.

But, how can I access the eshop or get game updates? For example, I tested out the mod with a Mario Kart 7 cia, It runs, but asks to update, and the update fails. I can't access eshop either, which I assume is tied to that. I don't really do anything with the eshop, but I would like to play some For Glory with my actual copy of Smash3DS sometime.

It's just something thats built into the rxTools file. Has nothing to do with menuhax. There is no reason to install menuhax on emunand. I can get into that menu you are talking about without it.

Yes, I have used Emunand9 multiple times on two different 3DS to backup sysNAND and emuNAND. I think it's better because then you never have Gateway on the system at all. And it's open source so it's fixable if you get an error restoring backup somehow.

I'm assuming all of my saved data is gone too even though I backed up my SD card and put all the data back on the card once I was done formatting multiple times. I fixed it by hex editing the ropbin file. By default the cia version of homebrew launcher looks for boot.bin and this can't be changed via hex editing for some reason. So I left the normal hbl boot.3dsx as is and renamed the ctr one to grub.3dsx (name has to be same length when you hex edit). Next I opened the ropbin in my hex editor and searched for the boot.3dsx string. Replaced it with grub.3dsx and I was good to go.
