I've found that trying to recruit multiple yokai per battle helps your chances of getting one. Try opening up with giving a yokai it's favorite food then do that a second time to a seperate one later on in the battle.

As much as I love the game, there is a lot of problems in the game, mostly stemming from RNG. Crank-a-kai is shit, the spawns on A and S ranks in the world is really low, rares is a pain to find, etc. I hope 2 fixes some of this stuff, getting all the yokai doesn't really feel worth it in 1.
