I guess you haven't been paying attention to that part of the story.

Mettaton has an actual monster soul in him. He's a ghost and Napstablook's cousin. He had dreams of becoming a star/entertainer but knew he could never do it as a ghost, so he commissioned Alphys to build the robot body for him.

He succeeded in becoming corporeal with his body, too. He's not just "haunting" the robot body, he's literally one with it. If you fully kill his body (and not just disable it/power it down like you do in pacifist), you kill him.

And that's why Alphys kills herself in most endings where you kill Mettaton. She put him up to the whole "putting you through trials" thing, so she blames herself for you killing him.
