Far Cry 3 had a great twist originally.
Jason was meant to be Vaas' mental image of everything he aspires to, which explains why you spend the whole game walking in his steps, until Vaas kills his old self. The new Vaas, free from his old demons, then stops being a lackey to his boss and kills him, then kills his bitch sister, and finally reigns as king of the island.
And this got cut for some retarded SJW plot twist instead that was completely lame, with every last element of it being nothing more than a red herring.

You can't really call it a plot twist, but it sure defied and twisted my expectations: Quake 4 stroggification
Up until it, with all the dialogue, interaction, and veichle sections, I though Quake 4 would just continue being a somewhat engaging game with nothing really special to offer and no significant plot pieces
When you got captured, and you're put into Stroggification, I thought oh boy, here comes the heroic rescue before the danger comes. Nope, enjoy watching your chest mauled, all your limbs hacked off, and your entire body transformed into an abomination all in first fucking person while being restrained and being able to move the camera ever so slightly to get to see just about fucking everything that's happened to you
The Colonel being a Patriot's AI was pretty cool, i guess.
