Look at the very video you posted, the gun is constructed to absorb massive recoil it produces. The magnetic force doesn't care which part is "the gun" and which is "the projectile", much like the force of a chemical explosion. It pushes both parts equally, the difference is that "the gun" part is attached to a massive platform and "the bullet" is much lighter and is free to fly.
