Either paint over it or use one of those rubber 3DS cover to hide the paint chipping.
Also is the paint chipping a flaw on the 3DS XL?
Because that's what I have and I just recently took off the rubber cover on it since my sister somehow broke both the rubber hinge strap so the upper and bottom cover doesn't fit very well anymore and are more prone to slipping off.
