the games do not have their own universes. they are both parts of the same reality (waking life). the narratives may not be intertwined, but the messages "war never changes" and "war has changed" are both messages of waking life. you compare them because you compare narratives with the purpose of getting the most relevant message so you can properly orient yourself in the world. saying "theyre two different things, stop talking about them together! their messages work for the story they are trying to tell!" feels awfully like cultural relativism.

They're both talking about war on different levels.

Snake was talking about how wars were fought, Fallout was talking about why. Snake was saying that the nature of combat and the way people fought had evolved and fundamentally changed, but Fallout is saying that no matter what, even in the cinders of civilization, human beings will continue to fight wars for fundmentally human reasons. Whether that's resources, wealth or ideology.

War changes bit it's always at a very slow rate. For instance, for all of human military history bar the last 400 years, militaries have been made using foreign and domestic mercenaries. That stopped after the treaty of Westphalia. Now, armed private forces are making a (sort of) comeback: they aren't true private armies, but instead force multipliers who augment and support an existing army, or supply ad-hoc security within a zone of operations. The last true full spectrum private standalone army was Executive Outcomes... a very interesting tale. They were shut down in 1998.
