Cultural differences. The mundane slog of cradle to the grave work that Japs live makes things where the protagonist is young and spunky and extra ordinary very popular, its an escape from the gray that is their lives.
You give an example of the west but western writing but its just just as trite, the stories are empty and made by a committe around what people THINK is popular, not with an actual vision, such as the main character is a badass soldier who is badass, the badguys are badguys because they do bad things. Its always safe and generic because western audiences do not like to think a more introspective thought than "is my superhero going to beat that supervillian?", this is how all western media is made, jap stuff is escapism, western stuff is a product. Thats just how it is.

Anyway, OP, the answer to that is because that's what sells (anime has the same problem but with otaku). Vaan is a perfect example; shoehorned in to replace Basch not because anyone thought it'd be a better creative decision but because the last time Square had a protagonist like him in Vagrant Story the sales tanked. Japanese developers don't write out of a sense of artistic integrity or write what they want to but instead follow a lucrative template. And this template is made to appeal to their demographic of high schoolers. If Western developers operated that way we'd see nothing but Eragon and Twilight clones.
