There is no story wise explanation and everything is just fan theory. Gman is just a file name, so valve didn't thought about anything deeper while creating him.

G Man is Gordon from an alternate dimension.
Even if face is exactly teh same as gordon, minus the beard. He even has the same green eyes.
His strange obsession with Alyx is another giver. The only person to have such feeling for Alyx is Gordon.
Maybe Gordon from the future is G Man turned evil, a Dark Vader archtype of character. Maybe G Man sold his soul to a cosmic overlord race and he become increasingly displeased with them and now he is changing the past or the alternate version of his universe, changing events, guiding Gordon, going against his overlords expectations, making selfish decisions to help Gordon (maybe he is saving Gordon for selfish reasons. Maybe he believes Gordon's action can lead him, G-Man to destroying his "overlords" making him the supreme holder of power.)
Or maybe he is just a red herring. Something that doesn't need an explanation or has any.
