I unfortunately can't think of any scary enemies in non-horror games but since you brought up Morrowind I started thinking about Skyrim. I guess they had a chance at making the Hagravens scary but mainly they're just a bitch to deal with at a early level. Also I haven't played through any of the skyrim dlc's yet.
Maybe if they had some kind of hagraven that got corrupted in the same way that the falmer got corrupted or whatever. Basically a super hagraven that could move around really fast, jumping on walls, and it made some horrifying noises.

Frankly, even common animals in Tomb Raider 1 were pretty terrifying. Sudden attacks, aggresive behavior, huge eyes and fangs.
