I loved them but they were a side product of messing with the Phantom Ruby (which we might never see again after Forces) so it seems unlikely that they might get any use besides Mania.

That said, you can easily make something up like "one of them survived and is trying to bring Heavy King back". I really wish we could see this kind of bosses in future games. The idea of fighting "Robot Masters" and having something else to fight besides Eggman that also happens to be mechanical themed sounds really cool to me.

But the final plot does have them going rogue. They don't pay attention to Eggman at all after the Green Hill boss, and are instead more interested in the ruby. The rest of the game has them attacking Sonic, Tails and Knuckles out of their own volition, not because Eggman ordered them to. This is why Heavy King tries to steal the Master Emerald, since Eggman, Sonic, and Tails are distracted at the time with the phantom ruby.

The only part they end up working with Eggman is when he has better control over the ruby's powers during Titanic Monarch (which implies he was able to bring them back under his own control). Then they end up going rogue again with Heavy King and Eggman fighting over the ruby during the final boss.
