Al-Asad was the one who launched the nuke in the Middle Eastern country in MW1. he had connections with Makarov, sure, but neither Makarov nor Shepherd launched the nuke themselves.
Besides, the whole premise of MW2 is that Shepherd's angry about all his troops dying from the nuke and wants revenge. Whether his actions were debatable, his end goal wasn't - and he certainly towards his end goal of stopping Makarov.

Shepard was angry that the world covered the death of 30,000 marines for about a month then forgot about it. He didn't simply want to stop Makarov and get revenge, if he had he could have just told Allen to kill him at the airport. He set up Allen to link America to the massacre, which would then make everyone think the CIA hired Makarov (because Makarov is stated to be a terrorist for hire without any agenda of his own). Shepherd either gave the Russians a copy of the ACS module, or the tools to crack it, this isn't directly stated but can be easily inferred. All of this allowed Russia to launch a mainland invasion of America. Shepherd knew that America would eventually win the war, but he wanted it to come to American soil so that people would care/everyone would become a patriotic MUH REEN and he'd be a big damn hero.

Okay, so we know with certainty that G-man wanted the Xen to invade Earth. We also know G-man either wanted Breen dead or wanted the Citadel destroyed. How does this all add up?
Did he specifically want the Xen wiped out or was that just an unforeseen circumstance on account of Gordon traipsing around between universes? He apparently didn't care if the Combine were pushed off of Earth because that was only accomplished because the Vortigaunts freed Freeman from G-man's clutches.

Between the Resonance Cascade and the 7 Hours War Breen was "charged with Human Affairs Bureau", which I suppose means everyone knows he royally fucked up and he was going to go to prison for it.

G-man wanted all parties involved to lose their teleport tech and to be disabled in their dimensional capacity - the Combine lost Xen and Earth, while Earth lost borealis, with both sides unable to fight Him and his "employers" with the sole exception of Vorts, who took to "liberating" Gordon from G-man's grasp (in a reversal of roles where he freed them from Nihilanth).
The fight is on meta-cosmic level now, with G-man's possible ultimate goal to wipe out Vorts as well, while they finally fight back by using Gordon as their own messiah and agent against G-man.
What makes the Alyx kidnapping interesting is that Vorts "knit" her life with Gordon's, making them connected and thus possibly allowing for tracing her even if she is whisked away by dimension-hopping, setting a clear goal for HL3.
Its such a ripe field for creativity, the ideas are writing themselves... if only Valve were up for it.

That as it may be, the destruction of Borealis and stealing Alyx are his form of damage control, following rogue actions of Vorts who seized the chance to stop G-man. G-man is nowhere to be seen in Ep1, unlike in other games and it is one of few moments where His plans are derailed and humans are acting free of His plotting.
The way I see it, even with their help, Vorts are still using Freeman in their war against the G-man - Combine are an incidental element, important but not vital to the inter-dimensional conflict.

That isn't at hing though. The vorts were freed from the Xen and are now fighting for their own freedom alongside humanity against the Combine. They saved Gordon because Gordon is their fellow rebel and their buddy.
