I actually liked it because it made the opening segment of the game sort of a microcosm of the whole thing. I also really like that they close the game out with one last morality test to make it just a unclear whether you've actually escaped the simulation or if you're just on yet another level of it.

The whole "it was all a dream" ending is frustrating but I think it was at least handled well.

Well, it's somewhat established that Combine is enslaving other races and using them as tools and pets. Maybe the dyson sphere would've been played as a "Citadel"-type structure that they use for central hub but can't really maintain or don't know how it is built. That would explain why they were interested in real time travel that was found in Borealis. Or Laidlaw just threw together a conclusion for a game that hasn't been on the table for ten years.

That's why his horn grows big. Throughout the whole series you learned to become a nuclear madman, so the big twist is you literally have become the villain of the first metal gear.
