But the thing is Shepard is shot down by a Xen Fighter, those only appear near the end of Gordons story which coincides with the millitary starting to losing it's grasp on the situation / Xen forces fighting back forceing the millitary into ordering a full scale retreat shortly after. Shepard arrives at blackmesa with the situation completely fubar'd possibly as reinforcements to a QRF which Freeman has been blasting his way through.

Personnally, despite the reference in blueshift, i've always felt Shapperds 'logical' arrival is shortly before Gordon reaches the cliff face at Surface Tension (not just because it's the fist place you see / recognise in OP4) with player control only being assumed around "forget about freeman". My reasoning being, I'd like to think millitary powers would not allow their helicopters to fly in hostile airspace unprotected if at all, which leads me to think they were not aware the Xen forces had fast movers till it was too late, and as such only began deploying their own jets after the fact. Sheppard, at least to me, arrives on site when the battle has certainly tuned or is turning in favor of the Xen forces, which IMO only starts happening after on a rail.

G-Man is probably an accurate naming of him, though he doesn't work for a government from Earth - he probably serves a rival power of the Combine seeing as he doesn't want the Combine to gain technology to teleport and travel space-time like the G-Man is capable of, which is a basic of warfare - deny your opponent the ability to fight on equal ground. In this essence, he's an alien CIA agent acting as Freeman's handler. Why Freeman? Probably because he was the most capable in Black Mesa and made it to Xen to destroy another would be raising power in the multiverse, he's got skills and more importantly instinct to continue this.

To this end, the G-Man has created an interstellar Afghanistan and the Combines are the Soviets - there is a constant fight against the Combine which serves to distract and pull resources to continue a hold, it doesn't matter if Earth is or isn't liberated so long as the Combine don't gain complete control and continue to fight.

According to the supposed HL3 ending, Alyx becomes a better choice since she is out for revenge so she's more than willing to forgo anything else to kill the Combine, while Freeman can be seen more sympathetic to the plight of humanity more than just killing Combine.

Alternatively, G-Man can be working for a third (or fourth party, seeing as there is Xen, Combine, and Humanity) and just fueling the war and being a multiverse merchant of war, seeing as the contract line implies he's a middle man for whatever kind of contract Freeman is performing and the fact the Vortigaunts were able to send him away without too much consequence or damage, signaling that the G-Man may just be a lone party.
