Story missions don't really expire, as in once you've got the waypoint for one it will never run out of time. However, if you take too long to do it then you instantly fail the story as soon as you complete your current story mission. For example, you could have Back up for Brad going all the way up to the last day, but as soon as you actually finish the mission you'll fail the story.

Certain missions can get fucked up if you leave them for too long (ie. even if you have time to do the one mission, you might not realistically have enough time to do the next one because of how the game lumps multiple tasks into one time limit sometimes). I believe shortly after medicine run you get another cutscene where you talk to Jessie about Santa Cabeza that is on another timer, if medicine run expired before you got back to the security run you missed it even if you could still give Jessie the medicine. It's kinda fucked up if that's what happened to you but yeah, I would reccommend looking at a guide to check the exact times the next few events occur so you can see if it was a glitch or just the game's poor explanation of how much time you have to do things. Did you leave saving the professor until pretty late in the day? That might have been the cause of this, missions are never relative to one another, that is, they occur at a set time no matter what, so if you save the professor right in the morning you might have 8 hours to get medicine but if you do it in the afternoon you might only have 1 hour. I agree the game should do a better job of pointing these things out - by far the worst thing is the game never telling you that you have to talk to a female character (you'll know who) after 10am on the final day (so 2 hours before the helicopter) to get the real ending to the game, which the game never tells you, so if you save right next to the helipad 1 hour before it arrives and you can't go back and talk to her in time, your whole game is fucked up.

If the game fucked you up I'm sorry but at least you don't have that long to replay.

It's alright, you can just leave the game on while standing at the helipad, which gets you the Outdoorsman achievement anyway if you have 24 hours left (stay outside for 24 hours without going inside)

I blame the weirdness of Japanese game design but then again thats also what made the game great to begin with.

Because it's a redundant mechanic, the batteries already only run out when you make enough pictures. Besides, the photoshooting is in-game pretty much only for leveling up faster and is completely skippable if you don't like it.
