It depends on what you're looking for: Myst is the original, Myst Masterpiece Edition is a slighty enhanced version of the original while realMyst is the 3D remake. Finally, realMyst Masterpiece Edition is the enhanced version of the remake. I'd say this final version is the best if you simply want to get the most updated and stable version, you can use the point & click method if wanted too. Oh and avoid the 3DS version like the plague.
I highly recommend Riven: The Sequel to Myst too, I've yet to find a game that can rival its sense of atmosphere.
