But Templars usually hold all the power, so killing them IS fighting for freedom.

It's telling that in any given time period the Assassins are always on the back foot and disorganized, no matter how many Templars they kill or plots they foil. Most of the time the Templars are literally running the world and despite what the Assassins tell you it's hard to antagonize the Templars when their primary opponents are pirates, rebels, thugs, and self-proclaimed professional murders. They always have to bring in some personal beef with the hero to make them look bad, like with Ezio or Connor, or just go out of their way to make them cartoonishly evil in spite of the actual track record of their accomplishments.

So nah, minus the stupid mind control satellite the Templars are in the right most of the time. If the Assassins actually joined their forces with the Templars to purge their unethical elements when they cropped up while still allowing them to run things it'd be perfect.
