3&K has:

And that's all 3&K does better than Mania. They're both fucking amazing games, but Mania just beats 3&K in every other aspect.

Mostly this. I may get flak for this, but I also prefer some of the art in S3&K, though I appreciate Mania going for the Saturn game that never was.

The bonus stages were handled better in 3&K too. Nothing against blue sphere, but it breaks pace to much and I eventually just stopped going into them.

I rank Mania above Sonic 1, 2, and CD on the merit of the level design and gimmicks are better, but below S3K because it uses a LOT of old zones. It could have been below CD and 2 easily, but the way they did the old zones was spectacular and innovative enough to make the levels feel like they were Act 3 and 4s of their respective areas. Only 1/3 of the game is new zones, and were the most refreshing parts of the game. Go figure.

S3&K is long and boring with almost no challenge.

From what I've seen of Mania so far, it relies too heavy on old content, the levels are Sonic CD levels of retarded, and the bosses are full of gimmicks. It feels more like playing Silhouette Mirage than a Sonic game.

I actually played through S3&K yesterday, for the first time I actually finished it.
Enemy placements are annoying as fuck and are often specifically there for you to run dick first into in speed segments.
You'll be damaged if you're inside a boss' hitbox after damaging it and the invincibility frames run out even though you're in a spin jump.
The layout of one particular bonus stage of collect the spheres can fuck you if you don't do it the right way (the level with blue spheres layed out in squares with rings in the middle).

A lot of the frustration generally just stems from faulty level design in smaller areas.
And fuck Carnival Zone.

Pressing Jump in mid air as Sonic. Gives your attack extra reach and makes you invincible for a split second.
Good for taking out spiked enemies and damaging bosses.

Literally just people who can't git gud at it say it sucks. Blue Sphere was always the best special stage in Classic Sonic. 1's has wonky controls, 2's is bullshit memorization, and CD's has a shit framerate in the original. Blue Sphere is the only one that requires pure skill through fast reflexes and actual strategy by knowing which groups of spheres to collect first and which to avoid in order to get a perfect.

Knuckles doesn't even get a boss at Carnival Night Act 2 in 3&K and he gets his entirely own original level with Mirage Saloon Act 1 in Mania. They couldn't be bothered to make one for him (and in Marble Garden Act 2, they made a new one just for him that worked with his low jump height). Also the Hard Boiled Heavies, Metal Sonic, and the new Eggman fights are amazing bosses. They have a lot more variety.

Mania is better than 3&K mainly because the gameplay is top notch. Its the best the classic formula has ever been. The only things it fails on really are how the zone transitions seemed to disappear and that the Knuckles story doesn't really offer the unique paths it did in 3&K but thankfully they made up for this with Knuckles own Act 1 of Mirage Saloon and his own personal battle against the Heavy King. I guess you could say that another of Mania's failings is how it reuses old zones but honestly the old zones in Mania are just too good to give a shit about how they're reused.
