Yes? That is the intended way to hold the N64 controller when playing a game that uses the analog stick. If it's one of the rarer games that use the D-Pad then you hold the left and right grip, but middle and right are what you do for analog stick games.
Play Pokémon Stadium's minigames, they change control schemes for different ones and in the "how to play" section they show a diagram of how you should hold the controller for each. There was even one minigame that had both the D-Pad and stick and no buttons, and it recommended holding the left and middle prongs, which was the only time I ever saw said control scheme use.
I don't understand what's so difficult to grasp about the N64 controller for some people, it was designed during the transition between 2D and 3D and has a grip option for both approaches: left prong for 2D d-pad with L-trigger and middle prong for 3D joystick and Z-trigger. sure it doesn't look nice but it was functional enough.
