When your games are over the top with a style to match, it's more than acceptable to add heels to a character (e.g. DMC, Bayonetta, MGS: Rising, etc.) However when there's a level of realism grounding your game (not totally, but enough to be believable without breaking suspension of reality), certain things stick out more than they should and in his such case it's heels. It's also especially worse if the character never had these features until a later iteration, but the series is still grounded as a whole.

I know that "BATMAN DOESN'T KILL" is a thing, but it's wrong for one, and this is a story line outside of the main series anyway. It's really not all that complex, he spells it out himself.

Moore's Joker believes he's suffered some trauma that's left him with a fractured sense of self and reality, he can't trust the validity of anything especially his own memory and mind and so has decided to just laugh at everything. A complete lack of restraint like that has obvious consequences though, but Joker can't go back.

So when other people speak or look at him in a demeaning fashion because of his lapses it gets to him, so he's resolved in TKJ to show them. He's going to take someone who is a moral pillar and make them break apart from ambiguity same as he has so he can prove that for all their judgments and security in absolute law, systems, logic, etc, everyone else is banana peel sleep from falling into the same mindset he has, and therefore wrong for assuming he's wrong if it's only right to be as he is.

So he wants all the things that give structure to hurt Gordon. One of the things most people don't seem to get is the ambiguity of the rape is likely intentional. Directly or indirectly Gordon can't get a resolution about the truth that's satisfying and won't further harm his psyche and yet never knowing eats at him the same, similar to Joker with his past. If he asks Barbara anything she says he might doubt as her lying to cope or spare him. There is no escape, running towards the answers causes more harm. The only logical thing to do, as Joker claims, is to simply just let go of sanity since then nothing matters. No one or no truth can hurt you.

Batman posits however that since Gordon didn't snap and just endured it maybe Joker is just the pathetic freak people see him as and there is no mad genius to his ideations.

Now the fact Joker flies into a blind rage and then gives up in complete dejection after this counter point indicates Batman's probably right. He's read Joker, and come to the conclusion his efforts are as meaningless as his own philosophy.

The ending however also indicates Joker is probably right too. He read Batman earlier as a sheer byproduct of trauma, not truth, and summarizes that his efforts to vanguard a city from itself are equally psychotic and pointless in the form of a joke.

The thing about a joke is you either immediately get it because you're on the same wavelength as the comedian or have to try to get into their head to understand it.

Either way Bruce processes what the Joker is saying, as he intended to grasp the perspective of the Joker in beginning after all, and the dark humor and horror of all of it seem to take a toll on the two. Only reasonable reaction is the nervous laughter you get when your psyche needs to relieve stress.

I've also speculated however that Batman in getting the joke might have feigned the magnitude and length of his reaction to let Joker really see he understands him so he could "help" him not feel so helpless. Remember when Joker was psychoanalyzing him before Batman just threw it in his face and said he didn't find any of it funny, but here in realizing Joker isn't attacking him or society but veiling a cry for help in humor he would come to the conclusion connecting to Joker might be the only real disarming move. Joker seemed to be at another tipping point, and this time instead of pushing him over, at least as Joker recalls, Batman is holding him in place.

The whole light beam part of the joke plays into this crackpot theory in that it has Batman providing tenuous reassurance that isn't really helpful to the looming current and larger situation, but is meant to be comforting.
