The whole game is going to be about saving Terra, Ventus, and Aqua. Aqua is probably going to have the biggest part of the three in the entire game. They'll probably find her early on, hell I wouldn't be surprised if she had her own campaign in the game (since Nomura confirmed there was numerous playable characters).

I think the main goal will be saving Terra.
First save Aqua to unlock Castle Oblivion to get Ventus' body where he'll be freed from Sora, then unto the main battle against Terranort and friends. The battle will also pit, and resolve, the conflict surrounding Axel and Saix.

The main thing, however, will be against Terranort. During the external battle, an internal battle is also taking place between Terra and Xehanort. But, through the power of friendship and a last push from those pendants Aqua made in the beginning of BBS, Terra frees himself and gains back his body, forcing Master Xehanort out.

His overwhelming ambition combined with the power of darkness transform his essence into the final boss where Riku will use his abilities as keyblade master to finish off Master Xehanort.
