Why is science portrayed as evil in platformers?

Because evil is typically the absence of morality or ethics in pursuit of an end, and science often benefits from discarding morality or ethics to sooner discover these ends.

That said, Willy / Eggman are bad examples because the games have Willy and Tails as their foils.

Science isn't portrayed as anything in these kinds of games. The enemy having experience in science and engineering is just an excuse for them to have robots and big fortresses

Isn't it kind of good and evil in Megaman? All of the problems are caused by science, however, all problems are solved because science was needed for the protagonists to exist in the first place. This pretty much goes for the whole Megaman franchise.
