Originates with D&D settings, where the undead are animated by negative energy (from the Negative Energy Plane), whereas all healing magic is just infusing the target with positive energy (from the Positive Energy Plane).

Hitting an undead creature with a healing spell is simply dispersing/destroying some of the negative energy empowering it. Like hitting a water elemental with a fireball.
