The only downside at all is bricking your machine if you can't follow simple instructions or delete something you shouldn't on the NAND after the homebrew that tells you you can't and has you input several button combos to stop you.

You can always go online, you can buy games from the eShop, you can have Spotpass on, you can even go online on other region's games by simply editing the EULA file on the 3DS. Even if you get banned it's usually a specific application's online ban, it's almost never an NNID ban since you have to basically go on Miiverse and shitpost with pictures through a hacked cia to warrant such a ban, and when you do get banned you can just use one of the hundreds if not thousands of public seeds.
