Nier and Nier Automata both have very touching, subtle love stories. Especially in Automata as it serves to reinforce one of the main themes of the game,longing for something lost and being unable to cope with it..

there was this old ass RPG maker 2000 game that made me cry when I was like 12. I don't remember anything about it except that a party member dies at some point and everyone went to the game's equivalent of heaven to rescue her and they had a fight with god to get her back.

Final Fantasy : many have a main character driven by love
Grandia 2 : I fucking loved that love triangle

Odin Sphere has 3 good romantic subplots.
Trails in the Sky feels like a shounen anime by the most part but Estelle/Joshua is one of the best things about it.
Visas romance from KOTOR2 is probably the best written romance of that kind.

I honestly don't remember any other love story being unveiled in such a way and hitting so hard.
Each route added new layer to their relationships and entirety of route C was a fucking emotional roller-coaster ending with a revelation that turned all their interactions upside down.
