I wouldn't go so far as to say he was a villain. Isaac and by extension his cohorts didn't really know any better. The Elders of Vale shifted the blame onto them and held them responsible for something they didn't do or have any real knowledge about, but at that point in time the Elders had already been approached by Prox about the Rift. And of course Isaac eventually did side with Prox, which was a nice turn of events.
