There's barely any blood and even less gore, practically no real swearing and nothing sexual.

No blood, and while it has mature themes, their nothing teens shouldn't already be aware of. I don't see why it's rated M besides the fact that it has a phallic tentacle monster in it.

P4 literally features a scene of underage drinking [/spoiler] they don't technically drink, but that doesn't make it ok to the ESRB [/spoiler]. Theres a giant penis monster. There's mature language. Yeah, Tartarus kind of sucks, but the other aspects of the game are so good that it makes up for it.
Also, if you're not very far into P3P, I would heavily reccomend playing P3FES instead. P3P is only really reccomended for a 2nd playthrough, since the visual novel style overworld and lack of cutscenes kills the atmosphere and tone quite a bit.

Not to say TP didn't have moments that would be dark but Majora's Mask, for an E rated game, is pretty dark.

I don't think the difficulty in P3P is an issue if it's your first time playing, it's only after playing FES that you notice how easier it is in comparision. I do still think FES is worth the first playthrough, though.

Combat Evolved has you punch Captain Keyes's face in to retrieve his neural implant. That alone I think made it an M game if the flood themselves didn't.

Consider also; both in Halo 1 and Halo 3 you find traumatized, wounded marines on the verge of death screaming in detail about their squad being infected. Cortana being technically naked throughout every game (except Halo 5, the only main series game of the franchise with a T rating) and her being mindraped by a big tentacle monster throughout most of 3.

Even Halo 4 is almost as dark as Reach and has Cortana suffering from mental illness and a pretty brutal death scene near the third act.

Actually it was rated M purely for the color of the blood splatter.
When Halo released it had some controversy over the devs considering coloring the blood splatters alien spooge colors to keep it to a T rating. Since they didn't, it's M. I had a friend who swore you could use an option to turn the color from reds to other colors blah blah blah. I haven't heard of any issues with the flood.
