Both games are virtually the same, except Outcast has a more focused narrative and longer levels with slightly better design. Had Raven Software not given the player an option to be able to play as a slutty Tw'ilek in Academy, Outcast's superiority wouldn't have even been up for debate.

You can only customize your lightsaber after every "arc" mission in JA, and that's only to both commemorate that you've learned a new lightsaber style and to eventually be able to pick a double-sided lightsaber or two lightsabers.
