Characters only become a Mary Sue when they begin to operate outside the established rules of whatever world they're placed in or their established character.
Doomguy isn't a Mary Sue because he's a marine so we can assume that he has had some training and is physically fit etc.. and this helps most people with their suspension of disbelief.
