The thing with Mr.L and /ourguy/ Francis were pretty good. The story was alright too. I hated the platforming and lack of roleplaying mechanics.
Not only that this game and its sequels are pretty weak compared to what this series used to be.

Some of the major flaws were obviously that it wasn't a traditional Paper Mario game.

I can point out atleast 3 posts in this thread at the time of this post, that just flat out hate it for not being a turn based RPG like the first 2.

Overall it was a great game for what it was meant to be: a pseudo 2D sidescroller with RPG elements.

No, you can't say it was a bad game because of 5 out of like 10 chapters, because every Paper Mario had THOSE parts. The real flaw with SPM was level design and it's lack of continuity.

The first world was almost perfect. It uses every mechanic it shows you within the first hour of gameplay. You use the pixl, you point at the screen to find hidden things, you obtain the main gimmick of the game and use it in simple ways to show how the rest of the game will go, you do some platforming, and you talk to villagers to get some information and unlock different areas. Every area after that? Nope. Name one fucking time you use the "Point at the screen" gimmick after chapter 1. Maybe ONCE? Every pixl is used in their respective chapter ONLY, and leaves no space for creativity (outside of combat). No. Seriously.

The most creative part of the game was the Pit of 100 Trials. Think about that. How do you make a side scrolling combat game "harder" when all you do is jump on enemies to damage them? Tight corridors and clever use of what the game hands you. Pit o 100 is easily done if you bother using more than 2 pixls for it.
