Doesn't really count as a boss but the ghost from Wizadry 4 Trebor's ghost stalks you constantly and can catch up to you when when you're standing still or in the middle of battling an enemy (it's a turn-based RPG). You also can't hurt him so If he catches up to you you're fucked.

Raigeki destroys all of your opponents monster cards in one shot. Gate Guardian is one of the strongest monsters in that game with 3750 attack power I believe. To put it in perspective, you have 8000 life points, and if your monster field is empty your opponent can attack your life points directly. With three of those they can easily wipe out most monsters you can summon and decimate your lifepoints really fast.
