The story in the Japanese manuals isn't even cut per se, cuz it's still there and doesn't contradict the game.

I'm talking about an actual Japanese promotional comic that used concepts like Sonic leading in a band, men-beasts from TTLG populating South Island, some of the zone's proto names like Sparkling and Clock Work, and that Dr. Eggman needed the chaos emeralds to cook the largest egg in the world.

There are also other countless details in the games and their prerelease snippets, like the original level order, and the UFOs in Marble Zone. Even the 8-bit Sonic 1 told more about the intended story than the 16-bit game ever did.

Of course, some of these scrapped ideas would be reused for the following game, ditto for Sonic 3.

What you call early ideas, I may call unrealized because of constraints (what I originally said), doesn't stop them from being partially canonical. I know that canon is a tough word for Sonic, but if we discuss each game by its own, then things just make more sense.

I also read each Japanese manual and you're completely right about the unexpressed narrative. If you look up concept arts from S3, you'll see a screenshot from a 1993 MTV special with some pictures hanging in Sonic Team's studio, one of them showing a white dragon that is hinted to be the original Chaos, and not only that, the songs inside the sound test follow a very meticulous order, until you reach the very last one, which is from the Launch Base final boss in the original Sonic 3.
This just screams of patching holes because S3&K was originally going to be a one release game, and Launch Base needed its own final boss song once the games were split, and who knows, if that's the case maybe Eggman's boss rounds always used the normal theme, and Doomsday's song was originally conceived for the battle with Chaos itself.
