I seem to recall Prime requiring you to link up with Fusion for some content, which would also require you to own a relatively useless GBA-GCN link cable that only like 5 games had a significant purpose for.
I think Zero Mission did the same thing but with a normal Link Cable.

All you have to to to unlock Metroid 1 in Zero Mission was finish the game once. No need to linking anything.

Linking Fusion to Prime 1 would unlock Fusion suit skin for Samus. That's all. In Metroid Prime Trilogy it's unlock after collecting certain amount of items.

You would add Luma as a new CFW to use rather than overwriting rxTools. Think of it as making a new login account for a computer. Luma will let you play all of the newer games that rxTools can't support, but still give you access to your older data. Also, you will want to backup all of your saves with something like JKSM before switching CFWs just in case anything happens. Copying and pasting files directly from the 3DS won't work with the way 3DS save files are encrypted.
There's a thread on /hbg/ on /vg/ about switching CFWs. You should go read that. Switching CFWs should also be in the complete guide, saving you a lot of steps.
