I really hope not since I would like to be able to go up to them and play around with them without having to resort to exploiting their AI, but knowing Nintendo they'll probably do as you described in order to reuse assets.

in the ending sequence you can see the 4 pillars have powered down after ganon left and zelda comments on how one of the divine beasts is acting strange, it's possible that all the machines won't be active post-game or they will go back to a neutral state, then you will travel under hyrule castle and see ganondorf with glasses and a battlestation with a gaming rig that was playing hacker the whole time.
