There wasn't that much to begin with, but if you want an answer. It's because it would piss off both religious people and atheist. Religious people wouldn't like it as they would view as a misinterpretation of their faith and atheist would view it as religion being shoved in their face.

No one wants to take the risk of publishing a game that was branded as "problematic" and have to deal with angry people that feel offended and would never even buy your game anyways.

Just see how steam reviews has changed the way the market flows, you sell a game, and get mixed reviews and it's doomed, when the bad reviews were from people who were too stupid to know their rig wasn't strong enough to run the game, or they couldn't update their fucking video drivers, or they completly ignored that the game was a roguelike and are demanding a save state so they don't lose progress when they die etc. Now add a bandwagon of sjw or moralists, and they'll ruin your game and your career if your content triggers them, and idea spread like the plague and suddenly your whol companny dies from virtual AIDS.

I enjoy games with religion as a theme. The bible is an epic tale like the Odyssey. It might be bullshit but if you look at it as a book of fairy tales, it's great. Aside from the flash aspect, that's why I love the Binding of Isaac thanks to all it's christian references.
