In Opposing Force (which may or may not be canon), it's pretty clear that Black Ops were ordered to nuke the facility when it was clear that the Marines weren't able to properly secure the area. It was a last minute call where the government basically went "fuck it."

Well, there were female variants in the original Half-Life. It's just that their purpose and backstory were intentionally left a mystery there.

Gearbox tried to write an entire explanation for why they're there and what their mission was. In the original game, I just assumed that they were there to mop up because the Marines weren't able to do their job. Either that, or they were planned to arrive all along to kill the surviving Marines so they wouldn't try to blow the whistle later.

Anyway, it doesn't make sense to kill scientists indiscriminately without questioning them (at worst, you're denying yourself the chance to close the portal), but it's just a video game. It makes for a cool story and HECUs are fun to fight.

The Marines job was to take control of the facility, they got overwhelmed by the Xen aliens and pulles out and started bombing the place.
