Super Mario Sunshine has an unused "egg generator" which would be used to explain how Yoshi eggs re-spawn. This could also potentially explain why the Yoshis dissolve upon touching water; not because they can't swim, but because they're made of paint (but I'm probably overthinking that part).

During development, Donkey Kong Jr. was planned as DK's partner, but was swapped for Diddy in the Final Game.

Kamek/Magikoopa was considered for Mario Kart 64 as a replacement for Donkey Kong, presumably in case something happened with Rare.

Crash Bandicoot: The Wrath of Cortex was pitched as an open world game (ala Twinsanity which has its own stockpile of beta content), but in the end followed Warped's design. One remnant of the original idea is a scrapped plane stage where Crash would use the glider (which, despite looking like the glider from Tornado Alley, controlled more like the Firefly) to attack one of Cortex's airships. Looking closely at the model as well as the level, it would seem that it is the same airship from Weathering Heights (the final stage of Warp Room 4)

Kirby Planet Robobot was originally going to have Kirby use multiple mechas instead of one adaptive one. In the end, the wrench mobile mecha was used as the basis for the Robobot armor while the screwdriver model was used as the basis for Susie and President Haltmann's mechas.
Additionally, there were several story avenues that were scrapped due to complicating the story, including Susie being a robot replacement for Haltmann's daughter or Haltmann himself being a robot. Star Dream also went through a few design changes including one that looked blatantly like Zero Two from Kirby 64.

Other characters considered for guest characters for Skylanders Superchargers were Princess Peach, Kirby and Fox McCloud. Kirby was presumably rejected due to being Second Party, Fox is unknown and Princess Peach was rejected due to Nintendo not wanting Mario, Luigi, or Peach involved with heavy violence (hence why we got Bowser & Donkey Kong)

While Nintendo allowed ideas for Bowser & Donkey Kong to go through easily, there is one exception: Giga Bowser was rejected and Nintendo encouraged the devs to come up with something else (which is how we got Molten Bowser).

Diddy Kong was considered for being part of Donkey Kong's moveset, but was cut to keep the focus on DK himself (as well as possibly allowing Diddy to be his own character later as well). Diddy appearing in DK's vehicle while Supercharged and with DK using it is a remnant of this idea.

Next Level Games planned to follow the Super Mario Strikers series with Super Mario Spikers: The game would have been a volley ball/wrestling game with a game show bent to it. The game was rejected due to the realism of the violence clashing with Nintendo's code of conduct. NLG would go on to create the Wii iteration of Punch Out! instead.

The Seven Koopalings were considered for bosses in Super Princess Peach, but were cut for unknown reasons. Had they made it, it would have been their first new appearance since Mario & Luigi: Superstar Saga and predated their redesigns for New Super Mario Bros Wii. Note that in SPP, Bowser wields the Vibe Scepter, which looks like the Mushroom Kings' scepters in SMB3.

Unused text for Sonic 06 suggests that Metal Sonic was planned to appear in the game.

Final Fantasy III's remake has tons of unused Japanese text in the DS version. Between an interview the director did and the text itself, it seems the remake was going to be more plot heavy/character-centric, but got dialed down to keep it close to the original game. It's worth mentioning that the deleted dialogue has references to lore and character tics/personality traits that are either mentioned in passing or not very clear in the final game (Arc's issue with his height, Refia arguing with Luneth which got a small reference in Brave Exvius), etc.

SegaSonic The Hedgehog has unused sprites of Julian Robotnik from SATAM. Had the game been released in America (in a meaningful quantity), Eggman's sprites probably would have been Americanized.

Knuckles' Chaotix started life as Chaotix and would have featured Sonic and Tails. For whatever reason, they were pulled; Sonic's sprites were edited into Mighty's while Tails has no sprites, but his data exists as "Wechnia", a discolored glitchy Knuckles.

Sonic CD was meant to be on Sonic Mega Collection, but got delayed until Sonic Gems Collection. On a similar note, Knuckles' Chaotix and SegaSonic The Hedgehog were considered for Sonic Gems Collection but also got passed over; Chaotix, presumably, for emulation issues and SegaSonic due to it using a track ball. Knuckles Chaotix still has a full gallery in the final game though and would have fit the advertised theme of Gems Collection (Metal Sonic)

It made more sense to make the PS2 version first, and then port it to the Wii. It wouldn't make sense for them to not even begin working on the characters until after they finished the PS2 version. Obviously, they'd be removed from the PS2 version before release, so I think Nintendo in this case was kind of childish getting bootyblasted over an in development version of a game.

This Devil Bottles would follow the player around and take possession of the nearest enemy, allowing a second player with another controller to take control of it and use it to attack Player 1. If one looks at the level select screen for the original Sonic CD, you would notice that R(ound)2/Zone 2 does not exist. Instead the game goes directly to Round 3 (Collision Chaos). It is unclear why Round 2 was cut (though the man who ported Sonic CD to the PC believes it might have been quality issues), but the only remnants (Found by Christian Whitehead/The Taxman) are a vague image of what it looked like and sprites relating to the round. Some believe that it would have been the Marble Zone equivalent zone (assuming it followed the patter of being modeled after Sonic 1, like most of the other zones

For the remake, Taxman wanted to add two new zones: Desert Dazzle (a desert zone to act as R2 and inspired by Dust Hill Zone) and Final Fever (named after the final boss track): a true final boss stage in which Eggman would battle Sonic in a distorted time warp: Eggman is invincible, but time moves freely. To defeat Eggman, Sonic would have to "turn back the clock" to damage the machine. Both zones were vetoed to preserve the original game's feel, but Desert Dazzle was seemingly the inspiration for Mirage Saloon Zone in Sonic Mania.

On a similar note, the boss rush in Sonic 2 mobile was originally going to take place in its own zone known as "Egg Gauntlet Zone". This idea was, once again, vetoed by Sega.

There was plans for you to be able to fight (and maybe kill) that fucking rat in Enter the Gungeon. He attacks just like the player does; shooting small projectiles and spamming dodge rolls.

There's also a fuckton of leftover floors that never made it to the final game (two of which even have unused songs in the soundtrack), but maybe they will come back in an expansion.

As shown in the Complete Works artbook, the opening sequence of Mega Man 9 initially took place in a laboratory based on the ones Dr. Light builds in Wily & Right Rockboard

Spring Man's stage in Mega Man 7 underwent an extreme transformation: It woriginally took place in an abandoned toy factory and the boss fight took place in front of a furnace filled with toys.

There is dialogue for the Maervick Hunters acting as Navigators in Mega Man X8, suggesting that playing as the Navigators would have resulted in more of a role swap.

Hebra REALLY needed something else. It felt like a wasted zone considering it was so vast with absolutely nothing in it aside from one snowboarding minigame. A comfy snowy village full of Rito and Hylians was exactly what the area needed.

Fuck man, this makes me sad. I assume their scenes were cut due to time constraints, but I really miss when Nintendo had these silly self references all the time in their games. Not Counting smash, the only games that really keep up the tradition is Animal Crossing and Stone Kirby transformations.

Mega Man Soccer simply cuts back to the title screen after clearing any of the modes, but two of them do have endings. As it turns out, due to programming Shenanigans, the endings are disabled. This also means it's impossible to legitimately unlock Dr. Wily as his unlock flag is tied to the ending (though, even if it were enabled, it would still be impossible to unlock him due to resetting the console being the only way to leave the Thanks for Playing screen).
