Gil is far better than him. Like a year and a half from now EMIYA will get his first major buff, which lets him edge out Gil for a while, then a couple months after that Gil gets buffed and he becomes one of the best Archers period.
Right now neither of them are particularly great though, in a few months everyone gets Nobu-chan as welfare Archer and she will completely destroy the both of them until their buffs. Never even mind all the other Archers that will come out before then.
EMIYA is very nice to have for events though, he gets boosts during a lot of them, and Gil is obviously nice to have for the far future when he becomes amazing.
