The connections to Nier are all really unrelated to the central plot of the game. Honestly, it feels to me that they were added in later, and the world mostly wasn't built around it. Yeah, that sounds really tangential to me. The relations are not front and center in the story, they're more subtle. Those are all more like small nods to the original than actual plot points. The reason behind humanity's extinction is pretty much irrelevant to the plot and themes of the story, and Emil isn't even really the same Emil. He doesn't have any of his memories up until the very end of the super secret boss battle .
