The Chozo will never be expanded upon. I believe one of the few things Sakamoto told the Retro Studios when they were making Prime was to leave the Chozo as an enigma. Personally I think it's better that way, somethings are better left completely unexplained rather than attempting to partially answering some questions and raising more questions in its place. For example, the Prime series tried to come up with an excuse for why Samus lost her items at the start of the game, but it just makes you question why she didn't retain all her power-ups from the previous game in the series.

It does raise the question of why it took so long for the Galactic Federation to commision the extermination of Metroids depsite seeing their destructive capabilities multiple times. Super Metroid is actually nicer to 100% in my opinion because pretty much all the items can be picked up on your way without having to detour too much (whereas Zero Mission makes you backtrack through all the areas at the very end of the game). Also there aren't really any tricky shinesparks like in Zero Mission. Although the in-game map doesn't show all the items, it doesn't show which items you have picked up and some rooms have two items. So it can be quite frustrating to 100% for newer players.

It's one or two inconsistencies per game and some of them are a stretch. For example, Mother Brain wasn't controlling the space pirates on Zebes by mind control in the same way that MB was controlling them on the bottleship. And the X parasite infected Samus' central nervous system, which meant that they could have forced the suit to stay activated during the operation.
